I just finished season 4 on my latest rewatch (first time via the new Blu Ray set), and there are some slight alterations on this set from the original FX airings/DVD sets. Here's what I've noticed so far:
- The theme for the end credits would cut off on the DVDs so the jingle for the Sony logo could play (I think this was only in later seasons). On the Blu Ray, the theme continues over the Sony logo until it ends. However, if you watch with the commentary track on, you'll hear the theme cut off for the Sony jingle on that track. NOTE: I actually prefer this change.
- Episode 3.5 Mum is censored. It's missing about 20 seconds of footage. Apparently this is due to Sony accidentally using a censored version of the episode for the 4K remaster. The details of the censorship can be viewed here: www.movie-censorship.com/report.php?ID=4337
- The end credits for the finale of season 4 originally used a remixed version of the theme. On the Blu Ray, it just has the regular theme music. However, if you watch with the commentary track on, you'll hear the remix over the end credits on that track. NOTE: I'm fine with this as I hated that remix anyway.
So far, those are the only differences I've seen. The censored episode is the biggest deal. I'll look out for more changes as I watch. If any of you have noticed others, let me know....
UPDATE 1/15: Noticed another small change as I started season 5. Another minor change, again having to do with the end credits. The majority of the time, the theme during the end credits starts partially into the refrain (Day!!!!) and continues through the credits. However, on FX and the old DVDs for the first few season 5 episodes, the entire beginning of the refrain ("Just another day!!!!) began the theme during the end credits instead of the truncated version. This doesn't happen on the Blu Ray. It's the same version of the end credits theme heard in every episode.

It really seems like the end credits were streamlined for the remaster, so any episode that originally had a variation will be slightly modified. I'm assuming the series finale will be the exception to this.
